You could also make up a boss theme. You could even choose a game that doesn't have any boss themes, and make something up. Imagine a boss fight in F-Zero or something like that. I did the same thing too, except I didn't choose F-Zero as a game. My other suggestion would be choosing a game like Kirby. Except that I can honestly not think of an SNES game that had memorable boss music. Keep in mind though, both the games you've mentioned I never played.
The best I was coming up with was Yoshi's Island boss themes, but I couldn't come up with anything that wasn't plagiarism. :p
